Deep state + Neocons/Neolibs (same entities) just cut down Trump publicly.

Hostile intentions towards Iran + Russia are back in play.

Trump was always a stooge, to be played if he were to somehow defeat Hildabeast (more in common with Neocons than most Republicans), and to be undermined shortly after inauguration.

I mean between grabbing ass (that didn't ask for it), smiling at the cameras, talking about the despicable media, and how his ratings are the best ... I mean, behind all that he is a deep strategic thinker building deep political capital, and a motivated cabinet ready to serve.

A difference of opinion exists as to America's best interest.
1) unite western civilization including the USA and Russia against Islamic terrorism and Islamofascism, as the Barbary Wars defeated the Barbary States and ended Islamic enslavement of Americans and Europeans, and as WWII Allies including the Soviet Union defeated the Nazis (including Muslim SS), or
2) build up NATO to fight WWIII against Russia, including Democrats' plans to shoot down Russian planes and kill Russians in Syria.
In electing President Trump, voters chose #1, which would require conversations between American and Russian officials. The departure of General Flynn looks like a serious setback for #1, and a heavy shift to #2. Already DoD Secretary Mattis is telling NATO to buy more weaponry in an apparent MIC buildup against Russia.

I am trying to understand why President Trump accepted General Flynn's resignation? The issue of "Flynn facts" had already been reported, a bit like the "O'Reilly Factor" (forest vs trees) or even Donald Trump's directionally accurate "truthful hyperbole." Facts matter of course, and government decisions should always be based on evidence and reason, but I don't see how the reported conversations could have justified an entire geopolitical realignment.

Very much agree, though the Trump administration has proven it cares little for facts.

By resignation, you mean "was forced out" right? The optics on Russian ties are bad for Trump. No matter how true, or untrue, anything around Russia may be, it plays well as a narrative with Repub voters. Every time it comes up you see the weakly Trump-allied traditional Repubs in congress stab at the Trump administration. They will go where they can win. No real love for Trump there.

Ask yourself why the Republicans are seeking an investigation into Flynn/Russia and why they just shot down Puzder? It's because this is an area Trump is weak and could lose on (when I say lose, I mean the whole thing, the office of the Presidency). That's why they kicked Flynn out. (To you, these would be Republicans aligned more with your #2 above, than your #1 ... of which I find to be bad representations of the choice made in Trump's election.)

Watch for Trump to pull something sensational in the next 2-3 days to try and move the news cycle and take focus off Russia. Very likely it will occur.
